my daughter has dual citizenship processed through the Indonesian counsulate in Perth & while she has an Indonesian passport they advised her to enter & leave Indonesia using her Australian passport with the white card they also issued which tells Indonesian immigration that she has dual citizenship. She uses the local immigration desk.

No need to use the Indonesian passport between Australia & Indonesia but useful if travelling around ASEAN countries as member countries don't need visas I believe.
