Air Asia uses very poor software. In my experience even when the AA website does not accept your booking number, the Checkin staff always accept the hard copy as evidence of a ticket.

I would still ring AA to get them to fix the problem. If they cannot do so, take the hard copy of your itinerary to the Checkin counter and point out that you have paid for checked in luggage.
