Depending what room type you're booking, it could be cheaper through the hotel direct. I added 3 nights to my last trip and booked it direct through the hotel. I didn't need to pay a deposit, and just paid up the bill on check out.
Email them and ask for a quote - even tell them what prices you've already got and they may beat it.
Is the travel agent cost part of a package deal with airfare? Quite often' it's cheaper to do that than book airfare separate (unless you get one of those massive specials with jetstar).
