From Bali or Jakarta I recommend you fly there, although the train from JKT is quite ok. Go for Garuda or Lion air. One option is to train back to Surabaya from Yogya and then fly from Surabaya back to Bali if Bali is your base. Apparently the countryside through far east java is amazing but have not yet had time to do that overland trip to Bali. There are many Aussies in Yogya studying Indonesian.
Look for Bladok hotel ( really good restaurant & has small pool) or next door to it, Hotel Karunia in the Sosrowijayan part of Yogya on the west side of Jalan Malioboro (the main drag in Yogya) Probably about IDR 100,000 per night for air conditioned room for either of these 2. Sosrowijayan is one of the 2 backpacker districts of Yogya where you can find many travel and bus & tour agents.
