Help....Bali to Carins via Darwin

Help Please!!!......I am looking a booking a return flight for my son who will be travelling back to Cairns via Darwin. The flight from Bali arrives in Darwin at 3:20am. His flight to Cairns leaves Darwin at 6:20am. Does anybody know if this is enough time for him to get through Immigration & Customs before he catches his flight onto Cairns? His checkin time to Cairns closes 1 hour before the flight leaves (6:20am). Also a bit worried if the flight leaving Bali is delayed. Does this happen often?
