Just returned from my first trip to Lombok, and I definitely plan to return. I stayed at a resort at Mangsit Beach, near Sengiggi, for just 5 days, and had a day trip snorkelling at the Gillis. I plan to spend probably just 2 nights next trip on a Gilli island itself; they are idyllic and will be great for total relaxing/sunbaking/snorkelling, but I feel much longer might get a bit boring for me. A stay on the mainland will allow more chance for day trips to other parts of Lombok, and to experience everyday life of the Lombok people. There are some great accommodation options and I don't think you'll have a problem finding something to suit you, wherever you choose to stay, (though I would stick to the NorthWest part of the island, Sengiggi or Mangsit Beach, and the Gilis. More cafes etc but it is still a very laid-back world away from the hussle of Bali.) I took the flight option, which was approx. $60USD return, and 25 mins, with a 1.5 hour car trip to Sengiggi, which was definitely not boring in the daytime, as it was a great way to see more of the country. Other people like the 2.5 hr boat ride, which gets you straight to the Gillis, or closer to Sengiggi at least, but I'm a wimp and didn't want to chance being seasick. I absolutely fell in love with Lombok and I'm sure you will love it, whatever you decide to do.
