We always stay at Besakih for part of our Bali holidays and have stayed in both the "standard" hotel rooms and bungalows - they are virtually the same except that the hotel rooms (two storeys only) were built after the bungalows and are a bit larger but similar layout.
I think the "superior" bungalows you may be referring to are the few that have been totally re-done and I think they are twice the price of the "standard". Until a couple of years ago all rooms both hotel and bungalows were 'run of house" with the exception of the suites which were of course more expensive.
Who have you booked with? The hotel call the newly renovated and enlarged bungalows "classic bungalows".
As I have said previously we stayed in Sept in the downstairs hotel rooms and they were plenty large enough, even enough room for an extra single bed if you needed to. Enjoy yourselves, Besakih is wonderful. Cheers, Karen
