AA uses poor software.
I also received a mesage about a duplicate booking on my last AA booking. However, I only received one itinerary sent to my In Box.
Did you receive the itinerary?
Once I also received my itinerary, but my payment status was listed as pending for several months. AA resolved the issue themselves and my status became paid before I flew out.
