We flew to Bali via Jakarta last trip. You do your VOA/immigration in Jakarta and when arriving in Bali you go through the domestic arrivals, so it's much quicker.
We had been told by Garuda that we would have to collect our luggage in Jakarta and check-in again for the domestic flight. It led to a lot of confusion in Jakarta since everyone on the plane had been told the same thing, and yet when we got to Jakarta we were told our luggage was being checked through for us. Nobody was all that confident, but it all worked out no problems. But the problems really were because we were on the first of the new flights out of Sydney that were going via Jakarta, so I guess it was just teething problems.
I'd imagine going home via Jakarta it would be the same thing. If you want to know for sure, just ring the airline. They were happy to answer our questions in the past.
