Gili's is much harder to get to and more expensive ( the ferry that is ) - has great snorkelling straight off the beach and no cars. Great restuarants but not alot else to do.
Lembongan is closer and more hills, restaurants aren't as nice but adequate, has good snorkelling but really need a boat trip to get to best places.Great places to explore on a motorbike. So - either way you would have a great time.
