No hassle in changing from Pacific Blue to Virgin in Brisbane anyway. Your checkin baggage gets forwarded on automatically to Denpasar and you don't rebook in as you get boarding ticket in Auckland. We flew this route last year and the flight was late departing from Auckland and late arriving into Brisbane, but Virgin was waiting on the tarmac for us when we arrived. When we got off in Brisbane we still had to hightail it through the xray check (which took us ages to find, wasn't well sign posted), swiftly pick up some duty free, then jog down to departure gate. Alot of travel wise folk bought their own food on board (old tuna sandwiches not appreciated though). We had Aussie dollars to buy stuff off their 'snack' menu but you can use credit card too.
The Pacific Blue plane was tiny as but the Virgin plane was much more roomier and newer for the longer leg of the flight.
So yes dont worry Virgin is part of your flight and going by our experience they'll be waiting for you to arrive, late or otherwise, before they depart.
We're going back again in June with Pacific Blue & Virgin via Brisbane. Can't wait. Have a great time!!
