Few years ago we self drove to Desert point and Kuta, Lombok and then caught the car ferry over to Sumbawa visiting Yo Yo's and Maluk. We hired the car from a car hire place in Padma st, just up from Garlic Lane (Sari Bunga Wani or something like that). They wrote us a letter to show the ferry ports. Not sure about availability of car ferries to Flores though. There is a car ferry from Sumbawa to Sumba.
Driving in Lombok and Sumbawa is heaps easier than Bali but try not to drive at night as a lot of motor bikes do not have headlights.
