Unfortunatley, you do have to have two ceremonies in Bali to be officially married - one religious and one government official like. We were married by a protestant priest and then had formal documents signed by an official - was all done in one 15 minute ceremony.
We just ignored the religious components of the service and used some of our own words. Given that is all you will be doing - comitting with your own words - it should not really worry you coz when you register the marriage in your home country you do not need to state a religion.
