You pay VOA at Jakarta. The booth is on the left as you approach the immigration booths.
Depending on how many planes have arrived at the same time will determine how long it takes to clear both immigration and customs. I went through recently in about 40 minutes. The best I've ever done is about 30 minutes but that is including the time I had to wait for my luggage.I have never had my luggage checked by customs in Jakarta and I travel there often.
Your problem might be a flight delay and I don't think Air Asia will wait for transiting passengers.
