will give you peace of mind and a guarantee and fallback if something does go wrong, if you want a package deal then probably best bet if you want one of the more well known hotels, Bali is very busy at the moment and some hotels can't handle the influx of emails/guests. On the other hand you can get really good deals doing it yourself and a lot more choice of hotels. Make sure you have confirmation, hotel should stand by this, if you have gone through an internet agency then also confirm with the hotel and agency as sometimes they get mixed up.
