Having back packed thru Vietnam and Thailand, you can pick up really cheap accommodation in those countries, that is still OK (circa $15-$20 per night for a twin share room). Like all places you tend to pay a bit more in coastal areas. Make sure you stay at the Samui Yatch Club on Kho Samui - this will be your splurge for the trip - but should only cost you about $60 per night.
You will see some really terrific highland places if you are spending time in North Vietnam (HoiAN, Hainoi, Sapa etc) and North Thailand - Chang Mai, and a little place called Pai is really cool.
Have some fun in Bali to kick off your trip around Kuta/Legian, plenty of reasonable places for not much money. I wouldn't go spending big bucks on a fancy hotel given the nature of your trip.
