From what the lady at Garuda told me over the phone, you do your immigration etc at Jakarta and then board a domestic flight to Bali - so it means you collect all your bags etc twice. There's no possibility of leaving the airport during the stopover though - doubt there'd really be much time for it anyway really. By the time you get off one plane, do your VOA/Immigration, collect bags, clear customs, check in bags to the next flight, I doubt there'd be much more than an hour or so sitting around waiting. I'm sure she said it was all the same building though, from one flight to the next.
The good part (if there is one) is that you don't have to do VOA etc when you arrive in Bali, so you get out much quicker once you arrive.
