Check your Virgin Blue invoice/travel plan, it will tell you when you need to check in. Pacific Blue ask min 2 hours before for the flight to Bali but 30 minutes for domestic flights (as you know), but do they want you checked in earlier due to the connection with the international flight. I wouldn't expect so but it should be stated on the travel plan. Failing that phone them.
