There is no further cost involved when entering Indonesia if you use your APEC card. You do not have to pay the $US 25 for a 30 day visa.
And yes if I am travelling with friends who do not have a card then I do have to wait for them at the luggage carousel..but if I am by myself or with others who have the card then its straight through.
Also not everyone can be approved for an APEC card...you have to be able to meet the current criteria - see the link below for more information.
