you could always apply for your visa outside Indonesia. Assuming you are Australian, or from another country that can get a VOA, you don't HAVE to get a visa on arrival. You can apply for a tourist visa at any Indonesian consultate or embassy where you are living.

That way you know you have the appropriate visa and shouldn't have any issues on arrival.
(not that I have heard of an Israel stamp being an issue in Indonesia)
