I always use Garuda which flies 737s to many internal destinations.
Wouldn't think of going overland to Jogja which would be at least 16 hour trip when can fly from Denpasar in an hour or less. There are 3 return flights daily from Denpasar and 8 from Jakarta. As well as Garuda several other companies also fly domestically so plenty of choice.
