We like the Cheeky Monkeys playground in Sanur for our little man, a great outside play area for them to have some fun. Very close to the Griya.
Pick up some bucket and spade items from Hardy's and enjoy some down time on the beach. Mum and Dad can relax while they have fun.
Take a small snorkel set and snorkel together in the Sanur lagoon.
Monkey Forest in Ubud - we are not ever allowed to miss this one, he loves it so much.

I personally would be undecided about a five year old rafting but then I don't know your child's swimming and excitement level - take your own lifejacket from home.
As for Java - we spend a month there and it wasn't enough. I don't think that a couple of days could do it justice, unless maybe you flew direct in Yogya and looked around that area. I would make it a separate trip.
