Milton tablets are used in Australia mainly to sterilise babies feeding bottles. They can also be used to sterilise drinking water if unsure of its source. The instructions for drinking water are 1 tablet per 100 litres of water so I quess if you put half a tablet in the bath and left it for 10 mins it should be fine. You will find however that your toddler will also swallow the pool water so if he's of the age to understand maybe try to explain not to drink the bath or pool water. My daughter has been to Bali many times and spends much time under the water in the pool but has suffered only the occasional ear infection so don't get too concerned if he drinks a little water.
When are you going to Bali and are you able to obtain Milton tablets somehow?
