I would recommend arriving and departing through Bali - it is easy enough to go through to Java either by catching the ferry or flying. I wouldnt bother going to many of the large cities in Java as they can be very industrialised and definitely not charming.
Yogjakarta is highly recommended & you can arrange tours while in Bali - I think about an hour away by plane. Lombok & the Gilli islands are also worth looking at.
Honestly as you will be on your honeymoon & flying a long way to get to Bali, you will find some absolutely beautiful spots along the way, very easy to get around either with a driver or by hiring a car and just stopping and spending a few days in each spot. The restaurants and spas etc are very hard to beat.
