We did this last year, flying to Jakarta with Qantas using FF points and connecting with a flight to Bali. On arrival at Jakarta International Airport we took the airport shuttle bus to the domestic airport for our flight to Bali. We did the reverse on the way back to Perth.
Jakarta's International Airport has a number of places to eat and drink. There's an airport hotel if you arrive too late for a flight to Bali.
On the way back we had a few hours wait for our midnight flight with Qantas, and paid I think US$10 each for access to their lounge with comfortable seating, unlimited food and drink, internet access,nice toilets etc.
