there are many airlines that fly bali to jogja, i cant give you exact prices but do a google search for these airlines.. Garuda (will be the most expensive) Adam Air, Mandala Airlines, Air Asia (probably the cheapest) or Batavia Air...
the cost of taxi fare will depend on where you are staying in the jogja area... if you stay near the main tourist strip/cheap shopping street of Jalan Malioboro, the trip to Borobudur will be expensive, as its a fair way out of town. The temple complex of Prambahan is much closer, however they are renovating this, because some of it was destroyed in the earthquake back in May.
You will be better hiring a car and driver in Jogja, rather than relying on a taxi to take you to these places.
