Both times I have been in June to Bali and I and noticed it was very much cooler than during either March or Sept, which is also when we have been to Bali. We went for a quick 5-day trip in June this year, had our own pool in the villa and I didn't even get in for a swim - it just wasn't hot enough! Much less humidity, a bit cloudy and generally cool - that may have just been the week that we were there, but I have decided that Sept is the perfect month for me - low chance of rain, nice and warm and not overly humid.
Either way, you'll have a great time in June.
