What happens most of the time is the quoted US dollar rate is converted to the rupiah at the rate of the day by the hotel (varies what rate they use but isn't too bad in my experience) then that amount of ruphia is charged to your credit card. Your credit card company will then convert the rupiah to the currency of your card account, be is US dollars or Austrialian dollars or Euro or whatever.
