I think that second transaction that flight centre did was an unauthorised illegal transaction and would be contacting your bank regarding this.
The terms of credit card transactions are they must be authorised and if you do not receive the goods you are entitled to a refund.
Even though Flight centre was the middle man, this does not matter, you are still entitled to that refund.
You should contact your bank immediately about the unauthorised transaction that has occured.
