Paying for transfers through a travel agent is usually a rip off, unless you are staying in Ubud or beyond. If you are staying in the Kuta/Legion/Seminyak/ Sanur/ Nusa Dua areas, then getting a taxi is the way to go.

When you exit the airport in Bali, turn left & you will see a booth where you can book a taxi at fixed rates one way.
Eg: Rp 55,000 to Seminyak, which is less than $8 AUD
Rp175,000 to Ubud, which is about $25 AUD

There are always taxis at the airport, so you won't be left high & dry. When it is time to go home, ask reception at your hotel to book a taxi for you to take you to the airport. Allow 2 hours plus travelling time.

I used to include transfers via the travel agent.
You will find that you are probably not the only passengers booked for transport, so you have to wait for others to clear customs & then get driven around to everyone else's hotel as they get dropped off. This can take up to an hour! And while you are travelling in the van, you will probably have soft selling by the transport rep about the tours available by this transport company as well.
I also found that for the return transfer, they wanted to pick me up 3-4 hours before my plane left, leaving me to hang around the airport for hours.
