Yogya is used to tourists, and virtually everyone working in a shop will speak at least enough English to be able to help you. Many of them will be able to converse freely in English.
Away from the stores, most people have just enough English to be able to give you directions if you're lost. And in general, I have found the people in Yogya to be very friendly and patient.
Where to shop depends on what you want to buy. There are a few large malls with department stores. There is a large night market near the Kraton. There's a produce market on Prawirotaman 2. Malioboro St has many shops, but prices there are higher than at the markets (but still much cheaper than Bali).
